The epidermis around the eyes is an easy one. It’s either due to not fleshing and removing all the meat around them and the pickle/tan doesn’t penetrate quick enough or your pH is a little to high.
Or, if you are losing it during mounting you could be handling or tooling to much and rubbing it off.
Now for the ears, and I’m talking in reference to Whitetails, some cartiledge is harder to remove due to scar tissue from ticks. As far as different tans, dry tans are very hard to remove if you don’t sweat them long enough for the ears to rehydrate. Then some tans just seem to tighten the fibers up more and making it difficult to remove.
Are you tanning yourself or commercial? If yourself, what process are you using?
